In my head, JJ’s marriage to Will was nothing more than a cover. Emily’s experience with Doyle had been too close, and now InterPol was hinting they wanted Emily back.  And because Will is literally a plot device and not an actual character, in my own personal canon, he and JJ grew apart a long time ago. She values his role as Henry’s father figure, but that’s it. So when JJ explains that she wants to get married, she couches it in terms of keeping Henry safe. And yes, Will is angry, and it takes him some time to get used to the idea, but JJ just looks at him and says something like,
“If you want to be a part of our lives, of your son’s life, this is the condition. We can wait a year or so and divorce, but  this is the best way of keeping your son safe.” 
“From her enemies?” he’s still angry at this point and it makes his normally soft words cut deep. 
JJ doesn’t flinch. “Yes.”
There’s more of course, there is always more with them, but Will isn’t stupid. He’s always been the one reaching for her and she’s always been the one just out of reach. The old adage about ‘if you love something set it free’ drifts through his memory and he clenches his fists in a swift surge of anger. 
Across from him, JJ tenses, her hand twitching ever so slightly toward a gun she isn’t wearing right now. It’s like a bucket of ice water and suddenly Will is tired of trying and failing to ‘make it work.’ He hates her offer, but he also recognizes that this is the hand he has been dealt and if he accepts it, he can have - if certainly not everything - at least that what matters most: The friendship of this remarkable woman, and the chance to be in his son’s life as he grows up. 
He nods and hates the part of himself that feels a sense of relief.

After their “honeymoon” (Which they both admit it was actually kind of a nice vacation, surprised to realize that learning to be friends is not as hard as they both thought) JJ drops Will at the airport. Her “husband” has a plane to catch and JJ has a life to return to. She stops by her place for only the barest of unpacking and to make Henry dinner, and then its back in the car. 
A short drive. A familiar door. A quick scan to make sure there is no surveillance and then JJ is turning the key in the lock and walking into a small, cozy, elegantly decorated brownstone. 
Henry takes off toward “his” room and JJ drops her bag in the hallway. Dark eyes and a gentle, relieved smile greet her as the blonde walks into the kitchen, and straight into Emily’s arms. 
JJ holds her fiercely and inhales the scent of the darker woman’s shampoo. 
“I missed you so much,” she whispers into Emily’s neck. 
“Welcome home.” 
AND THEY LIVE HAPPILY EVER AFTER. THE END. 

Yes to all of the above bit I still think Emily told Interpol no and stayed in DC to work at SHIELD. Enemies of Emily be warned…. The Avengers WILL assemble on your ass just for fun.

Emily Prentiss took over Phil Coulson’s job at SHIELD. JJ and Tasha bonded over watching Emily put Tony in his place.
